I recently was horrified to find hundreds of duplicates in iCal on my iPad after changing some MobileMe synch settings. Fortunately there is an excellent explanation and a simple cure to be found at appleslut.com/blog/mobileme/ical-duplicates. It works!

I had a note duplicated thousands of times - literally - something like 70,000. The only practical way I found of tidying it up was to stop synchronisation of notes in iTunes. (I think it was messed up because I had both over-the-air sync and directly somehow, though I no longer use MobileMe after the trial expired).
If I recall correctly stopping and restarting synchronisation gave me the option of wiping everything out (fortunately I didn't have anything valuable in my notes.)

Humph. They're back. Does anyone know where notes are sync'd to on the mac? I looked in Mail, but not there. Looks like some late-night investigation ...

oh, they are in mail - 27101 copies this time. Don't know why I didn't see them before. Wonder if I can get rid of them ....

Sounds like you're not using the notes on the Mac at all, so why not just switch off notes synchronisation. I use Evernote - free and just works. So no need for system notes at all.
